Problem:

Every time I delete a certain savegame inside the game, the next time when I restart the savegame is back.

Solution:

Steam cloud sends them back to your computer when you run the game:

• Disable it.
• Delete the saves you want gone.
• Click the game in Steam games library.
• Click the Steam cloud conflict and choose to upload local files.

Another option is:

• With Steam Cloud Saves enabled.
• Launch the game.
• With game running.
• Alt-tab and navigate to the folder where the saves are located.
• Delete the saves you want to delete.
• (Alt tab back to the game and) Play normally.
• When you quit the game, the Steam Client will replace Cloud Saves in the cloud with only the files on the harddrive.

Steam has simple rules:

• Steam downloads from the cloud on game launch.
• Steam updates the cloud on game quit.
